My kitten keeps stepping into the box with my other cat

I have a 6-month-old kitten and a 7-year-old cat. They've finally gotten used to each other, but we are still having litter box problems. We have two boxes, but when the cat goes in the kitten will step inside with her. This really upsets her and she'll run away without doing her business. Any ideas on how I can stop this behavior? Physically holding him back is a challenge, since I'm not always around when it happens.

It seems to me the only way to control that is to separate the cats for a while, then bring them back together and hope that your kitten no longer does this.
